Can I set it to just look at one folder in my mailbox?

Or does it have to run my entire mailbox everytime I run it? If I send an email- I would like to just let it run on the responses from that particular email - not every email in my box.

It depends, are you using POP or IMAP? With POP you can only check the only mailbox you have. With IMAP you can process one specific folder.

I am using Pop3 and have 2 mailboxes. Will it check both?

As far as I know POP has one mailbox per account. I guess you mean you have two different POP accounts right?
